Can you set the main line up as an extension on a sip phone? If so does it cause any issues with call routing?

Are you referring to the main company number on your account? Or are you referring to a phone number listed under the Auto-Receptionist section?

So what you could do is create a custom rule under Auto-Receptionist that states calls made to the company number be routed to an extension which has a SIP phone attached to it.
