In our Multi Site instance.... all phone numbers are assigned to Site = Company.

Hi! You are not allowed to change the Site of a phone number, but you can change the Site of the user extension where that number is assigned.
On the Admin Portal, Go to Users > Select the Extension > User Details > Settings & Permissions > Click Edit under Site > Select the new site > Save.
What if the phone number is assigned to Auto Attendant ???
